In April 2012, Thompson announced massive layoffs at Yahoo! with only 2,000 employees out of 14,000 remaining, representing around 14% of the workforce. Shortly after the announcement, several top-level executives left the company. On March 14, 2012, Yahoo! filed a lawsuit against Facebook, accusing the social media giant of infringing on more than 10 patents. Facebook responded with a counterclaim of its own.

In May 2012, activist investor Dan Loeb revealed that Thompson's claimed educational background might be inaccurate. It was discovered that Thompson had falsely claimed to hold a degree in both accounting and computer science, when in fact he only had a degree in accounting. Yahoo! acknowledged the mistake and announced an internal investigation. Thompson left the company on May 13, 2012, with reports suggesting he received at least $7.3 million during his 130-day tenure at Yahoo!. The reason for his departure was attributed to health issues, specifically thyroid cancer, but by July 2012, Thompson had made a full recovery.

Overall, Scott Thompson's career has been marked by his work at PayPal, Inovant, and Yahoo!, where he implemented significant changes and faced controversies during his brief tenure as CEO.
