Scott Brown began his football career in the youth league of his native Fife region in Scotland. He played for teams such as Inverkeithing United and Cowdenbeath Royals.

In 2002, Scott Brown signed a contract with the club Hibernian and made his debut on 3 May 2003 in a home match against Aberdeen. He became a regular player for Hibernian in the following season, playing a total of 41 games and scoring 4 goals. Despite Hibernian's low position in the league, they reached the final of the League Cup, where they were defeated by Livingston. Brown participated in all the matches of the tournament and scored a goal against Montrose.

Brown faced several injuries throughout his career. In the 2004/05 season, he suffered a four-month injury after a match against Celtic. The following season, he broke his leg in a collision with Heart of Midlothian's Julien Brellier.
